What cydia tweaks do you have only call delete did something similar to my friends iPhone he had to re-sync with iTunes to get them back he removed call delete and never happened again not sure why call delete would have caused it but now he does not use it he has had no more problems with contacts.

It worked fine for me

So maybe if not call delete another tweak might be causing your problem

Sometimes if you also use Google to sync your contacts, it causes all kinds of weird thing s to happen to your contacts on your phone.

When I used Google, contacts pictures would shrink to low resolution thumbnails. Contacts would disappear. And one time somehow it merge contacts from my Mother's google account?!

If you use Google Sync at all, I highly recommend you cease its use.

First of all thanks for giving suggestions. There were two issues. If I used to save with window contacts it was not writing as there was a permission issue to the folder.
If I saved to Outlook it used to bring old address also. So what I did I purchased Imtoo iphone transfer contacts 1.2.2 for $16. Guys it is really powerful. I took a backup of my contacts. then I modified them on windows only and imported them to my iphone. Afterwards i synced them with Outlook and all updated contacts were there.

i had issue i decided to turn i cloud on one evening and selected contacts calender etc to backup ( i didnt bother with pics as i had over 6gb of pics therefore would overload by 5gb cloud capacity)

anyway next morning went to make a call and noticed that about 25 of 60 contacts were deleted.

not sure why icould removed them or why it only removed a selected few..

tried logging into icloud but it only reflected what was on my iphone
