Please take your time Deleting these files.
Notice: This will also Increase your Cydia system Partition by a lot.

===============================================================
Plist Edits
(I suggest doing these to lessen the likelihood of conflicts in the file system)
Navigate to:
/system/library/privateframeworks/bulletinboard.framework
Click and open DefaultSectionOrder.plist and delete the following lines:
Save and close, then open and edit DefaultEnabledWeeApps.plist and delete the following line:
Then Go To /System/Library/LaunchDaemons Scroll and find com.apple.springboard.plist. Open and delete this line:
===============================================================
Remove Twitter and Nike+iPod from your Settings menu
Navigate to:
\Applications\Preferences.app\
Scroll down and find Settings.plist and open it with the Plist Editor. Scroll till you find this: (for removing Twitter)
Click 'Edit' and remove everything in the blue square and click 'Save'. Then scroll till you find this: (for removing Nike+iPod)
Click 'Edit' again, and remove everything from the white box and click 'Save' and then 'Done'.
Assuming you don't have any errors, re-spring your device and you should no longer have Twitter or Nike+iPod in your settings, no more iAds in any application, and no more Game Center or Stocks on your Springboard. Please note that some developers still code in their own ads from admob or other various ad host. Some applications will still have ads, but none that use the iAd's will.
===============================================================
To Remove Newstand
Download "NoNewsIsGoodNews" from Cydia and install it on your IDevice.(This will Not delete Newstand but just hide it, but at least you will be able to use the space the was using on the Springboard)
==========================================
Update
To remove the Game Center Pop Up.
1. If you deleted all the Game Center files from your IDevice through SSH please put them back where they belong. ( Remember I ask you to do a back up before deleting the files)
2. After you put all the Game center files back you will have the Game Center app. Or if you have the the Game Center app click on the Game Center app and then at the bottom click Me and then scroll down and click Account and then Sign Out.
3. Then on your Idevice go to Settings > General > Restrictions and click Enable Restrictions. Then scroll all the way to the bottom and turn off Multiplayer Games and Adding Friends
4. Now open an app that uses Game Center and a pop up will come up saying that Game center has been disable and to enable it you must sign in just click ok.
5. Done. You can now deleted again all the Game Center Files.
YOU CAN ALSO INSTALL THE GAME CENTER STOCK APP AS A IPA
CLICKE HERE Game Center
Don't Forget To Click Thanks

Epic post! Nice work!
I have an issue with the Photos.app though. How do I remove the "Tweet" option from the share link? After clicking Tweet, it freezes the app, and it takes a while to load after killing it in the app switcher.

No my friend the only way to make a back up is by using iFile or Winscp or Cyberduck for mac. Just duplicate the file that u are going to deleted and then just edit the name for example when duplicating a plist rename the extension to bak or whatever.
So I recommend using iFile instead of mobile terminal
