Full Disk Encryption

Is it possible to encrypt all content inside the iPhone? I just want to protect my device's content in case it is stolen.

More important stuff like contacts, documents, pictures, annotations...

Is it possible?

Not possible. You could back up the file system, but if you encrypt the file system, the iPhone would have to manually decrypt a given file every single time it wants to access it.
Since the iPhone depends on so many files, encrypting it is not in your best interests. Use one of the jailbroken apps that reset the device if you enter the passcode wrong too many times, or use the iPhone's built in function to do that.

But when I plug my iPhone and run iFunBox, I can see all the contents without having to unlock my iPhone.

What kind of protection is recommended?

That is, I believe, because at some point you provided the app with your SSH password. Eg usually alpine unless you are jailbroken and changed the password. Or because iTunes has already established a sync partnership with the device and you provided your device pin or password to iTunes.

If you already have a pin or password lock on the iOS device then there is already data protection provided as indicated at the bottom of the settings menu for lock timeout.
