I was on 4.1 and I had this happen to me a week or so ago as well and I too had to restore. I don't remember the exactly timeline and how all this went down but I will tell you what I recall...
I did have ihacksrepo and IDwaneo installed when the problems occured.
I do recall opening cydia and there was an upgrade and when hitting confirm to install and upgrade from IDwaneo there was a prompt that came up with something to do with Forcibly Clearing a file or canceling. I think I hit Forcibly Clear and that's when things went bad and the phone got stuck i the Recovery Loop. (forgot mention i was at a bar drinking with some buddies and just messing around with my phone when this happened, so i wasn't really paying attention to what i was doing...)
Tiny umbrella wouldn't kick it out of recovery mode. iReb did nothing. I eventually used Pwnage tool to get to DFU mode with black screen and restored to a custom 4.1 firmware.
I didn't think much of this until yesterday when I made a custom 4.3.3 with pwnage tool and upgraded.
While adding my repos and installing stuff I installed something that had also installed Erica Utilities and then when I went to add IDwaneo repo, it wanted to update Erica Utilities to a beta version from IDwaneo but it would not install the Erica Utilities beta from IDwaneo until the 2 setup files from IDwaneo were installed claiming there were dependency issues.
Once the setup files were installed, it would allow me to install Erica Utilities beta but wanted to unistall a bunch of stuff from ihacksrepo. And if you hit confirm you will get prompted about removing some important files and would you like to Forcily Clear or cancel.
I canceled and removed IDwaneo repo and then removed ihacksrepo.
I now have only IDwaneo repo installed as there are many other repos that offer the same content ihackrepo has.
